You can change the vertical padding by editing the config file .ganttproject. Here is the relevant line: <option id="ui.taskRowPadding" value="20.0"/> Changing the value to 10 or 5 will make the rows more compact, with the same height as it was in the previous versions. The config file sits in your home directory.
